One problem with 3 cylinder engines is that they vibrate even worse than 4 cylinder engines do. I think manufacturers avoided them for a while because people didn't like cars that vibrate, though certain manufacturers (like Ford) have come up with clever solutions to avoid balance shafts which can hurt economy.
