Starting from scratch, Honda Ingredients

Hi, First post on the site. I've been thinking about this for a while and am seeking advice before I spend any money. Here's my plan, buying all this used and piecing it together low budget style.

1994-2001 integra
5-spd Transmission out of Civic CX/VX
Engine out of Civic HX (or would the CX/VX engine be better?)

I'll want the ECU that comes with the engine of course. Will all of these years work together? ie: will a '96 HX engine harness connect and work with a '95 integra, and mate up to the VX transmission etc?

I'll be doing alot of highway driving and am hoping to get 48mpg or so without doing anything too crazy.
