Coffee-based biodiesel?
It does sound quite promising, even though it might work only as a supplement to other feedstocks. The involvement of Shell in this project might give it some credibility.

Hmm.
We need some nifty microorganism that will convert our food waste straight in to some kind of bio fuel. Rapidly, cheaply, while converting as much as possible out of it.
Yeah, probably not happening.

Yes to both. Anything that such a microorganism could digest/break down. Anything that was once living matter- plant, animal, martians, etc.

Did you forget the biodigesters? Well, I guess biogas/biomethane might qualify as some kind of biofuel 
There is also a sort of alcoholic beverage usually made with grain leftovers and fruit peels in Brazilian jails, and I guess the very same manufacturing method can be applied to make ethanol (or methanol) fuel.
