So when you turn the key, you hear the relay click, then after a second or two, you hear it click again? (Or just the second click... some people can't hear the first one)

Yep, you'll have to either track those wires down, or run a wire from the output of the first solenoid in the main relay to the ECU directly. (The main relay is actually two relay solenoids.) It's probably better to spend 15 minutes tracking the wiring, though, so that you know exactly what the problem was, and you can fix it instead of trying to work around it, and having it happen again later on, possibly.
