Let's not look at this as a Metro with its engine replaced by a Mystique engine, but as a Mystique engine with its host replaced by a Metro (analogy to Trills in Star Trek
). In its new Metro host, the engine may get better fe, and performance, than in the old Mystique host.
On the other hand, a Metro with its original engine will be even better.
My verdict: I'm all for reusing stuff you already have, but not if this compromises efficiency (cost to gains is a part of efficiency in this case). Sell the Mystique engine + auto and get the 3-cylinder engine + manual for the Metro.
