There are a few things that have made me walk away from a Geo Metro:
Automatic transmission.
Rust on the lower suspension mounts, where the lower arm attaches to the frame.
Teenagers, if I show up to look at a vehicle and the car has a sub woofer in back and the owner slapped some racing stickers on it, run.

Other then that, the engine bay is so simple and roomy that dropping a whole engine or transmission or both in is pretty simple, but rusted out bodies are hard to deal with.
