In theory there are still exhaust pulses after the primary pipes merge. They are much less strong, but secondary length can still be used as a tuning aid. It follows the same general rules of thumb as the primary tubes--longer and thinner helps scavenging at low RPMs, and fatter and shorter allows more flow at higher RPMs.

But it is less important than the primary tubes.
