Different ECU and associated harness (?), extra catalytic converter for lean burn (?), clutch pedal, etc, etc. Different axles (?). Motor/trans mounts (?). Not to mention trying to find that specific transmission. In 99.9% of cases, it's cheaper to just get the manual version, even if you are having to sell an auto version car at a loss to get the manual. Unless you can find a wrecked manual car and steal parts.

There are exceptions, like when the car was never available with a manual. My buddy did a BMW 850i, only available with an auto. THAT was a cool car with a manual.
