a tranny swap should be a piece of cake for a shop. Most Honda's by far the easiest cars to work on. I'm swapping my tranny from a ex(short gear) to a vx tranny and one of my friends said he would do it for $50, worth it for me to not get dirty, lol.

And If you want to really push the mpg envelope it would probably be cheaper to just start out with a Hx since you are looking for a 96+ year civic.
