The OBDII output should be coming straight from the car computer. Your short appears to be isolated to the speedometer in the console, so I think you're fine.

One of the OBDII connector pins is a power supply pin that the Scangauge uses for power. As long as that power is not being shorted, the Scangauge should be safe.

AS RH77 said, the year of your Civic is important to know.
