Depends on whether your deep cycle alone, or deep cycle + starting battery will get you where you're going (range).

One advantage of being able to switch between two batteries is this:

A) you drive with the alternator OFF on one of the two batteries
B) let's say you're not going to make it to your destination, so
C) you switch over to the "reserve" (fully charged) battery, and switch the alternator back on
D) then you recharge the deep cycle battery from the grid when you get to your destination

That scenario avoids switching the alternator back on part way through a drive, and taking the massive MPG hit of both running the vehicle plus recharging the batteries at the same time.

I like the idea of the solar cells on your rear deck. You're right - no aero harm in placing them there.
