They're holes in the upper hand rails of truck beds that allow you to mount stakes and build up the box sides for a deeper truck bed, or add ladder racks, etc.
Someone, at some point, developed a topper that fit into stake pockets, but it was a PITA to get off... maybe that was a local guy though... I don't remember seeing any marketing on it.
