I think it will be easy to do that, i repair some lupos with this engine, and the gearbox ia a manual type with a robot to change gears, control clutch, citroen also use this system, it's called "robotized manual gearbox" in my country.
Tou just need to convert the gearbox and gearbox levers, access the car ecu and choose the manual type gearbox(it's on the original ecu and you can change it with vag-com).
