If your programming software supports either programmer for the mcu of choice, there really isn't a whole lot of difference. Clearly if you want to use an mcu unsupported by PICKIT 2 (say pic10F322), the pickit 3 is better, likewise the pickit 2 is better for some of the really old mcu's that have been dropped from pickit 3 support. I did pick up a PICKIT 2 when my PICKIT 3 somehow became corrupted (to program a fresh copy of the PICKIT 3 firmware to it).
