Decided to put the mirror on anyway.
I also pulled off the door panel again and managed to get the window down. Turns out the crank mechanism's bolts were loose so it was slipping front to back when the handle was turned. I tightened them down and while the window still doesn't line up quite right, at least it opens and shuts.

Also, in an attempt to reduce weight, I removed the rear seats I have never used. Estimated about 10-15lbs. Going to perforate the fiberboard trunk floor with a 1-1/2" forstner bit for hopefully an extra pound. I don't own a scale so it's hard to tell for sure.
