I can't disagree with your conclusion that we should fight pathogens, but comparing them to an invading army does not follow. Obviously, pathogens are not sentient, and do not consciously make decisions to cause harm. In fact, allowing the host to live is essential to the survival of most pathogens. This is a very different threat than one made by a sentient being, intent on eradicating a population. Furthermore, the body has a conscripted defense to fight disease; with doctors providing a last line of defense.

Perhaps I missed your argument entirely.
