If you are getting a 2nd gen tacoma (which is the year you're looking at) if you're going for highway mpg go with the auto vs the manual. I know you already stated that but just wanted to say that the gearing in the 6speed is terrible for mpg. I have the 6speed and at 65mph I'm at 2500rpm where the autos are somewhere around 2100rpm.
I've wanted to change out the final gear ratio but I'm afraid about how it will affect the slower speeds
