I had my brakes get hot twice with complete covers on all four wheels on my Civic on longer highway trips. I also used cruise control, so I surmise my brakes were being used more often than necessary. I removed the front wheel covers and never had anymore issues. Rear wheel covers were fine.

the Insight has almost completely smooth/covered alloy rims and has never had an issue with brake heat. It also doesn't have cruise control and I rarely use my brakes.

Efficient drivers drive as though they don't have brakes (braking kills MPG!), and mods will do no good unless you do the driver mod, so they should be fine unless you go racing around and braking everywhere, in which case mods aren't going to help your MPG at all..
