At least in 1996 and older civics the ECU only knows if the car is in revers or in 5th, it keeps track of if the car is moving while in gear, the engine speed but the ECU does not have a clue otherwise what gear you are in.

Not according to the data the code gurus have extracted on pgmfi.org, there is a table - 1-5 gears that the ecu refers to so it knows what gear your in, but I believe 5th was the same correction as neutral? This is regarding obd1 code, but also, all code is not the same of the ecu variants. I shouldn't have mentioned it. A stock engine could probably care less.
