Yes, it is not necessary to connect either the fuel injector wire or the VSS wire, to be able to step through the settings. I think you have a hardware initialization issue related to the fact that you're trying to use code on an AtMega2560, that was specifically written fo an AtMega168 (which is pin compatible with the AtMega328).
