Do you have a 3D model of the Ioniq?
Import into Blender, create a cubic eggcrate, Boolean them together, then export the X, Y and Z planes, add half-way slots and scale to full size. CNC cutter for the plywood/Styrofoam buck.

no. those models are about 50-100 bucks. the owner of airshaper actually said if i got a 3d model we could run some free simulations in airshaper if i give a youtube shoutout

I paid $25 for a Beetle model in 2014, sounds about right for inflation.
I didn't have the modeling software to edit it though. I've probably still got it around somewhere.

So when I first drilled in my wheel skirts last year, it was metal on metal and perfectly sealed. Then I decided to put rivet nuts in place so I could take them on and off easier. The rivets stick out a bit, so there’s like a 1-3mm air gap between certain parts of the wheel skirt and the car body
Even though it’s not a perfect seal, my question is, does it matter? From quick reading, the farther back you go on the car, the thicker the boundary layer. The boundary layer should easily be thicker than whatever little air slit is between the skirts and body right? So the main air flow should just be going over the boundary layer right?

The main air is just sitting there minding it's own business.
An edge roller (if you can find one) could put an 1/8" bevel on the skirt. That slightly exceeds your 1-3mm range.

'boundary-layer thickness'
For their reporting on the VGs for their Lancer EVO, Mitsubishi mentioned that the TBL on the roof, just ahead of the backlight, was about 25mm thick.
If one takes this as a convenient working value, then it implies that the surface defects of your rear skirts are already fully embedded within the thickness of the boundary-layer. And the 'direction' of smearing indicates for an extremely 'healthy' transfer of kinetic energy ( momentum ) from the overlying streamline flow into the TBL.
As I said, I like it. You ought to be satisfied with your accomplishment.
