Have you looked at it from the top?
What I take from that side shot is that if the trailer hinge line was at the top rear of the bed and had a triangular accordion-pleat section across the bottom, the result would be pretty clean.
And the stock taillights need to go.

Nope...haven't bought/borrowed/found a drone to take a shot of the rig from the top yet.
By moving the trailer hinge point from the hitch to the top of the bed, wouldn't that incur a significant amount of fab work and reinforcement? That will impact the pivot range of the top canopy. This will also limit the ability to move things in/out of the truck bed. Is this the direction yer going with yer single wheel boat tail project? What's wrong with my current hinge point now? It seems to be working just fine.
Why does the stock tail lights need to go? I haven't noticed any interference from them when they are being used. What are you trying to propose? If I take them off with Dark Aero attached, I will have to reinstall them when I detach Dark Aero. If this is fer style points, I'm not buying in.

You could chalk a line on the blacktop and back the vehicle into it until it lines up.

It was just a thought. Weren't you going to do another iteration with a 2nd trailer frame? Perhaps I was affected by that picture:
I'm working out the details for a boat tail, but I only need three feet, so it shouldn't need anything more than a wheelie bar.

That's an interesting thing. Mammals that tend to be dark on the top and light on the bottom—except skunks. WWII airplane two-tones.
White could reflect light onto the ground and reduce the shadow, at the same time making the shadowed part lighter. The result would be a ghostly, floating appearance; which aerohead says it already has. A different camouflage might make it harder to see. This would subtly alter the appearance.
Consider white Porta-walls.
